The easiest way to check clocks is with an O'Scope. Grab a set of the
schematics, and it will list all the clocks on it. Then just check them
with a scope.

As for your Eproms reading correctly on the programmer, and them reading
correctly in the game circuit those are two different beasts. If you have
bad addressing, or bad data lines on your game board it won't matter that
the eproms read correctly on a programmer. Same goes for Ram chips. The
best way to verify is to use the fluke to read the signatures in circuit.
