Could the EPROM you're using be of a different version from the others?
Atari often made two or three (sometimes more) versions of software for
their early games, such as _Asteroids_ and _Missile Command_. The original
ROMs had suffixes such as -01, -02, etc. Mixing such chips may not always
work; that is, two -01s may not run with two -02s in the same board. The
checksums may be the same, but not the contents.
